Your filter may not take care of everything

As an additional feature, today’s filters are designed with varying degrees of effectiveness, which you can determine by looking at the MERV (minimum efficiency reporting value) of the filter.

But a filter can only do so much. Most home filters are incapable of trapping the smallest of particles as a certain amount of airflow must still get through to the air handler. You can consult a technician to find a better filter, or ask about installing an electronic air cleaner, which charges particles so they can collect on a set of plates or the surfaces of your home.
